Would adjusting height of the back shock effect ride height after I've set it with the coils?

Yes it will but only slightly.

just position them as low as you need, worst case you'll bottom out and need to go a bit lower with them.

I've adjusted mine so the shocks will bottom out before the fender touches the rim. Probably not the most optimal, but works for what I'm doing. I have roughly .5" of suspension travel in the rear. HAHA!
